Having said that...

Mutants and changed ones seem common enough in the Empire, but did GW ever make a range of them or was it just the occasional one dotted amongst the chaos thugs and so on?

mm.. did do a number in the Chaos range (mostly thugs like you said) and of course, Thrott the Unclean was the only Skaven Mutant released (with Boneripper as a Mutant Rat Ogre), despite Skaven, specially in pre-4th having mutation lists the same as Chaos.

Citadel did a Chaos Mutant range for Blood Bowl but that was only 3 figures.. I think mostly, they wanted people to customise for Mutants, until a bit later, I would say more end of 4th, start of 5th, where that was far less of a thing now with much fewer options (4th did remove a number of the more random options as far as I know.. well.. Mostly I know the Skaven lost all mutation options outside special characters (see Thrott, who now became a special character, and Boneripper)
 
Dotted around. Ones that spring to mind are the C18 chaos hag, Ludwig von Wittgenstein, Slurd & the tentacled “beastman” from The Enemy Within releases (which also includes a three-legged goblin). In addition, there are some more unusual mutations among the beastmen e.g. claws, tentacles, a snake arm. A number of Jes’s beasty boys have one foot and one hoof.
